How do I go about giving her the support she needs and keeping our thing in tact?

Im seeing someone whos married. Their marriage problems were the talk of the office before I even worked there and when she came on to me, I admit doing nothing to stop it. we were being discreet, but somehow word of our affair got out and the boss talked with her. Now, when we are in the office, she wont even look at me. She says she has to think about whether we can see each other outside of the office. She isnt talking divorce with her husband because hes the one with money and the clout and she could lose the custody battle with her kids. We really love each other and I want to do whats best for the relationship; how do I go about giving her the support she needs and keeping our thing in tact?

There is no such thing as a secret and there's no way this can of thing can be discreet. There may be people who don't say anything, but believe me, there are signs in every community and an office is nothing more than a community in an office building. Once someone new moves in, everyone knows it.

She's got some pretty good reasons for staying away from you. Once an affair is an open secret, someone is there considering telling the spouse about it. And if the boss has talked with her, she knows the job is on the line. I'm only wondering how come you weren't pulled into the office and given a good talking to. She can also lose her children of this becomes the talk of the office as her bad marriage did.

Your thing is on hold, at the very least, and over in the extreme view. If you're really interested in giving her support, then honor what she told you without words, and leave her alone.
